Hi David,
Investments save your transaction and pricing data. They also save properties of your investments. Every investment is saved in its own *.dat file.
A portfolio file saves all your sub-portfolios, including their properties, and which investments they contain. The portfolio file also saves your workspace, like which windows you have open, and various preferences. Generally you only have one portfolio file, and this is the *.mm4 file.
So, whenever you modify any pricing/transaction data you would want to save your investments.
