You can only have one portfolio open at a time. You can then show the pie chart of your choice by selecting it from the "Graphs" menu.

You can create a portfolio with all of your
investments in it. Investments can belong in multiple portfolios.

Another option would be to run multiple copies of Fund Manager at the same time, each with their own portfolio open.
