I erase the floppys using windows explorer (select all/delete). The stocks affected seem random. Next time I back-up I will do it twice to see if the same stocks are affected when backing up a second time in close succession. It shouldn't matter how many disks, and yes FM : does check before copying each investment. It also leaves a little extra : buffer space just to ensure there is enough room. Maybe for some reason this : is not enough buffer.
