Hi Rupert,

Yes, if you close an investment, it won't be in your portfolio anymore, and it will not be included in any portfolio level calculations/reports.

Here is a common technique you may want to consider. If you sell an investment such that you no longer own any shares you can just "hide" that investment, rather than "close" it. When you hide an investment, it will still be included in overall portfolio figures, but you won't see a line item for it in reports, nor will it be displayed in investment based graphs. The idea is that you keep it in your portfolio, so you can keep accurate historical performance figures for your portfolio, but not clutter up the display with positions you no longer own. To mark an investment hidden use "Investment Properties... / Other / Hidden". You can toggle on/off the display of hidden investments using "View / Hidden Investments".

By "flat" do you mean stocks you no longer own? If the above didn't answer this question please let me know.
