master folio vs making new independent folios

Perhaps, in the long length of time that there is such a thing as a Master folio,
I do not use it correctly.

Currently, I simply take my existing folio in use, having all my active investments, and add/delete items, then Save As command, giving me a new folio.
I a similar vein, it seems that if I save that new file, the ones deleted from that file are not updated? (I have not tried a show and tell for myself to see if thats the case, just when I open other folios that seems to have ocurred and Imust update that new file...)
