Hi Rupert,

Did you backup and restore your portfolio file (*.mm4)? The portfolio file is the one that stores all your sub-portfolio information, and also which investments are in each sub-portfolio. As long as you copied this file over to your 2nd PC you should still have the sub-portfolios as well after using "File / Open Portfolio..." to open up this portfolio file.
