Are you looking at the Shares value in the Portfolio Editor or the Data Register? The Portfolio Editor always displays the data as of today. If you happen to record any of the transactions in the future, they wouldn't reflect in the Portfolio Editor yet.

Did you have the cash account assigned as the default cash account when you recorded the stock dividends? If you right mouse click on the portfolio in the Portfolio Editor, and choose "Properties..." you can see what is assigned as the default cash account.

I would suggest looking at the Data Register to track down what is recorded. You can see why the balance is off by $3 by looking at all the recorded transactions. The balance at any point in time is just the sum of all recorded transactions, which you can see in the Data Register. Look at the "Prices" data type to see the share balance on varying dates.
