Incorrect value with shorts

I just downloaded my transaction history from Microsoft Money 2006. The transactions seem to be correct, but there is 5 years worth so it would be hard to check them all. The problem is that the total value is less than the one shown on Microsoft. I think it may be leaving out the short sales for some reason. The difference is very close to the sum of the short sale value plus the future dividends recorded on Microsoft but not on my Beiley portfolio.
