Hi David,

The window that shows your portfolios on the left, and the one with a red check mark is called the "Portfolio Editor".

How exactly are you creating new subportfolios? You can just find the existing portfolio on the left of the Portfolio Editor window that you want to create a sub-portfolio under, and right mouse click on it, and choose "New Sub-Portfolio..." from the popup menu. I don't think you want to use the "File / Save Portfolio As..." command, as that creates a whole new portfolio file (*.mm4).

If you "move" an investment into a lower level sub-portfolio, it won't be displayed in the Portfolio Editor at the higher level anymore, but a higher level portfolio also includes all the investments in all its sub-portfolios. So, when you calculate the portfolio value of your highest level portfolio it will include all your open investments, from all sub-portfolios.

You might find it insightful to create a "Portfolio Value" report for your highest level portfolio (Master Portfolio?) and turn on the option to sub-total sub-portfolios. This will show you how investments are included in each sub-portfolio, and how the value rolls up into the higher level portfolios.
