Transactions downloads-handling distributions

Are reinvest options in the software investment specific when downloading transactions? My clients' portfolios have some investments that reinvest dividends and some that don't. When I balance the account with the custodian's statements, the most frequent fix is to manually reverse the way the distribution was handled during the transaction downloads.
